If you want people involved in something you have to railroad them sometimes, if your goal is to bring them into conflict with the republic then you should go with my old plan and drop a republic invasion on their heads.

Considering they keep their secret weapons well hidden (Dark Echo is the only reason the Alliance know such facilities exist, let alone know where they are, and they only knew recently) I doubt it would ever happen unless your characters are waist-deep in a conspiracy.
