Erm... Isn't that Oblivion that does that? I don't recall Skyrim's ever being that bad.
Awkward zombie made a comic about and there are mods to fix you getting arrested if an animal sees you commit a crime, and it seems to happen to me fairly often that I'll murder one guy and his buddies in the next room over will get aggro'd.

Course I swing an axe wildly instead of trying to stealth.

I think skyrim handles that on a per-entity basis. What it doesn't do however, is any kind of line-of-sight calculation.
It wouldn't be so bad if I could at least shoot my arrows at them but they keep getting stuck on collision boxed that seem to apply only to arrows.

This apparently makes sneaking far better and more realistic (no more detection when you're behind an enemy and not making any noise , but easier to be seen if you're in a bright area and they're looking directly at you)

While your arrow problem is a thing that Skyrim has issues with at the best of times (I assume you mean arrows being fired and then bouncing off of an invisible wall) this doesn't fix that, however it should make aiming them a lot more tolerable.

Also if you're using a female character arrows apparently can sometimes be positioned wrong (dunno if it's just an animation thing or actually applies to firing them - could lead to issues maybe?) and there's a mod to fix that... But I can't seem to find it.

Only horses can see you commit a crime and get you a bounty. Just horses do that. Dogs just immediately aggro and try to kill you.

I play on Legendary so swinging an axe around is a no-no, I also installed some really bitchy mods that make the game just a tad harder.

Everyone likes to tell you what a great game it is but seems to forget about the horribly buggy mess that you have to glitch your way through to get to that part.
