Heavy institute spoilers ahead.
So the first person you meet in the Institute is a robotic replica of your son, anyways he rejects you as his father and freaks out then the REAL SHAUN being a 60 year old man now, comes in and shuts him down and explains that that experiment didn't go quite right.

So anyways he starts prattling on about how the Institute aren't actually bad guys no matter what the filthy wasters say and they only have humanity's best interests at heart, but he NEVER even ATTEMPTS to justify the terrible things you've seen and heard, he never gives you the full picture so that you will see his side of the issue. Anyways he just gives you full access to everything instantly because protagonist and dad, then you go meet the division heads. Bioscience says they are making synth gorillas, but they never say for what conceivable reason. Synth Retention explains that coursers are carefully selected and trained from only those synths who display the proper psychological traits after stating that they are machines and have no thoughts or opinions worth hearing. Advanced Systems doesn't say much the division head just sends you back to Bioscience to investigate the old FEV laboratory where they had been manufacturing Super Mutants, recording every instance of an already well known process considered to be a scientific dead-end and then tagging the Super Mutants and releasing them into the commonwealth casually at Shaun's orders, but nobody in Bioscience knew why.
Oh yeah Kellogg didn't age a day in the 60 years between Shaun's kidnapping and your duel because cybernetics or something. Rare and unique cybernetics...
Anyways then Shaun will assume that talking to 3 people who also won't really justify or explain anything has magically convinced you that the Institute is the right choice, tell you of a lone Synth who had his memories wiped by the Railroad (Nick explained earlier that Institute safeguards modify the memories of all escaped synths) and then went on to become a raider leader and that's why no synth can have true free will and then sends you to go capture the poor sod.
I get that Shaun is supposed to seem manipulative but if that's what they wanted he shouldn't have just given you all the permissions he could instantly.
