So I've read the updates now.
Why are the point defence turrets not controlled by the computer? What would make sense to me would be that the point defence is controlled by the computer, medium sized weapons by the crew and the big weapons by the bridge officers. Most of the time, neither would be directly controlled but rather you would issue commands to the computer.
The vents? What vents? Are you talking about the Ship's ventilation system or maintenance tubes? Also, I'm pretty sure you meant anything bigger than a cat.
We could perfectly well use traditional Avali biology and the Ship could have areas where the life support systems are set to accommodate Avali.
If they have to all come from the same star system, they could come from a planet further away from the star. That already makes more sense than the twelve intelligent species that all evolved and coexisted on the same planet for long enough to become space faring that we will inevitably end up with. So basically I recommend we just don't try to explain that plot hole.
Overall, not as bad as the original idea but nowhere near perfect either.
